Am finally to the point where I am ready to put the front end back together. Question is, what do you recommend I use on the inside of the front wheel housing, and inside the rear wheel well. Right now, they have been blasted, and painted with a black epoxy paint with a hardener in it. Should I use any kind of undercoating? The car will not be driven when the weather is bad. No snow, hopefully, not much rain (if I can help it!).

They got a spray of coarse undercoating when they were new (in all four wheel wells), primarily as a sound deadener, to deaden the sound of stones pinging off the metal wheel well surfaces. Just depends whether that's important to you or not.

After painting, I used the spray-on bedliner stuff in a can for the underside of the fender wells on my nova. It can out really nice and did provide additional sound deadening as JohnZ said. Also helps seal and protect the paint. It was easy to apply and cheap.

I thought about the undercoating type of spray. The only problem with that is I would assume the surface will be rough and hard to clean. I thought about POR-15, but I'd need to take that surface back down to bare metal wouldn't I? And I am not sure if POR-15 comes in a semi-flat color which is what I would want to paint them.

You could use POR15 chassis coat.

Just make sure you get a paintable undercoat and then shoot a light coat of semi-gloss black on top of it. Dirt and road grime rinses away with high-spray wash. I recommend getting undercoat that is "rubberized" instead of the sticky asphalt based. I think Pep Boys sells some called Blue Magic that is 100% pure rubber. It sprays good and takes paint also. Just my opinion.
