Mike I used the POR putty and it was neat stuff to work with, Water based it smoothed out very nicely in my window channels both front and rear.
Its a 2 part epoxy type putty that you rub together then rub into holes. Then add tiny amount of water and smooth out to fit, then let dry, sand and paint.
There are somep pics in this link that show some of the repair work.

Mike I'm by no means an expert in this area but I had a similiar problem and the only way that I could see it being done was to weld a little piece in and grind it flush. Mine is also a 67 and it had a vinyl top as well. The smaller holes where the trim was around the rear sail I just filled it up with the welder. It worked good for me.

Good luck!

Speaking of vinyl tops. Would a POR15 product be a good choice for sealing the roof before installing a new vinyl top?

Mountie is right in that if you have a welder and time, then patch them and grind down is a better way to fill them, but I dont have a welder so the putty worked fine. I had several holes larger than a marble in my trunk floor and it worked fine. Use larger pieces and as it sets up then flatten out so the hole dries with a bump rather than a dent in the putty.
Then you sand the bump flush. I also used POR's fine hair fiberglass and their POR15 to fill a baseball size hole in my trunk corner. That sets up nearly as hard as putty.
You just paint over the fiber and it gets hard as a rock for larger areas.

My apologize for changing the subject. I was wondering what color your car is funk. Is it a bolero red?

The original color is Bolero Red, this red is a shade lighter. It's darn close though.

Yes Cfunk I called POR directly and they said to sand or 3M scotchbrite the roof, then their Marine Clean, then their Metal Ready, then apply a coating of POR15. Then let dry, then scotchbrite the POR before gluing down the vinyl and it should stick great.
Mine is in the paint shop right now getting the vinyl put on, here is the pic of it as it was ready for the shop.. http://www.brainerd.net/~knudsen/69RS/DCP02522.JPG

and here is a side view of it with the POR on.
