I am trying to fix an issue I have with my car seems to me that the alt is not spaced out enough hoping someone had some suggestions.

Spacer is 3 1/8" long and from head to outer edge of bracket 5 5/16"

I've seen this several times. Just stack some washers behind it to get it out to the right length.

I had to stack washers behind my bracket as well to get it lined up right.

How does affect the top bolt on the alternator?
Do I need to put the bolt in from other side?

I once stacked a washer or two behind the alternator's pulley from memory. It did the trick.

I had a similar problem due to mis-matching a deep groove alt pulley with standard 3 groove crank pulley. The alt hit the block so I took it apart and shaved about 1/8" off a bushing in order for it to align. Also, I have one thickness of washer to space out the water pump pulley.
