How do you measure your shocks? Fully extended or retracted?

How about both! The suspension cannot be allowed to bottom on the shocks, it'll break em. Should bottom on the rubber frame stops before the shocks are fully compressed.
On the front, there are extension bumpers as well, should hit em before the shocks are fully extended. In the back, the shocks are the only thing on a leaf spring car to limit travel.
