Reinstalled my stock hood on 68 coupe. Sides have good gap as does front. But rear of hood sticks up past fender, but I can push it down and be aligned?

Your hinges may need replacement- does not sound like an alignment issue if you can push down on the back of the hood and line things up. Loose rivets in your hinges would cause this.
