Both of my doors have eraser sized rust holes located at the front bottom corners. The rust is on both the inside and outside panels of the doors.
Other than this rust, the doors are very staight.
Should I replace the skins or what would be the best way to have this fixed? And if I should replace the skins, what about the inside panel?

This will have to be a personal call but I will say this about the size of the rust. It's bigger than it looks, probably by three or four times, on the inside where the skin and door frame meet.
Considering the cost of new skins and the fact that you will have to repair the door frame anyway, you might want to think about repairing both of them. You could cut out an area about 2" square, or even bigger if it's easier and fab a patch that exactly matches the cut out area, butt weld them in and seal the repaired area on the inside of the door as best you can. In my opinion, you'll save some money and some labor time.

I agree with Toby,
I wouldn't hack the whole door up if you can successfully repair a relatively small area like that. And he's also right about the rust being a lot bigger than what you can see.
Many-a-time I've started to cut out a rusted area and it ended up being way bigger than it looked from just a hole in the panel.
If you do a search on the forum here, you'll get some ideas on what to do, which might help you decide whether to tackle it yourself or have a shop do it.

Keep what you got. The shins won't be nearly as good as what you have right now. As long as you get rid of all the rust then you will be in good shape.
