Having your trans crossmember to subframe a 1/2'' off is pretty normal. The frame rails tend to collapse inward without the crossmember being in place. Bolt up the one side and gently pry the other frame rail to line up the holes and put the bolts through and tighten them down.

Not uncommon. As Dave says, to bolt to the car, the sub rear rails will probably have to be pushed in to get the bolts in.

Let me clarify one thing, is the subframe on the car and is the engine in the frame yet? It's easier to move the frame rails with less weight on them. Also is the car on the ground now? You will need to support the body and loosen the back body mount. Then move the frame rail in or out depending on which way you need to go. You can use a come along if you are by yourself or just tie a rope to the frame rail and have a friend pull the rail while you put the bolts through the crossmember. It's not hard to do. Then tighten the body mount bolt again.
