I am replacing my bushings on my leaf springs. I noticed that the nut bottoms out before the bushing are tight against the shackles. Is this the way it should work or do I have the wrong bolts?:confused:

Thats right.
The bolts/nuts are made to bottom out before you put it in a bind and the springs don't move.

Are you using after market shackles? I just replaced my rear spring bushings. And at first I used some aftermarket shackles from JCW. They were way loose and so I checked on the length of the new vs. the old bolts. The new ones were longer. So I ended up cleaning up my old shackles and bolts and reused them. Did you use rubber or poly bushings? The rubber bushings had a larger head thickness, therefore needing the longer bolt.
