Any idea of what the 2 round holes are for about just left of center in the firewall. Are they for factory air?

Nope factory air was processed in the big 'suitcase' under the hood and the air blew thru the large rectangle hole in the photo. That rectangle hole looks to have been cut out more as well for some reason at the right lower corner of the rectangle hole.
Here is my 69 with factor a/c the hole is verticle rectangle.

Looks like you are doing a good job. That retangle cut out is for heater. The A/C was more square. As for the 2 holes maybe some added some kind of a/c aftermarket type.

I'm going to be going with Vintage air so it's probably ok to weld those up. I was trying to keep this one simple. Thanks for the replies.

I have those holes too. I used them for Fuel Injection computer wire looms. That was 16 years ago. And I don't recall drilling them. This is weird! Look just to the right of the air valve relay.
OK, I remember removing two rubber plugs from the holes. They were original.

Cool, now you got me wondering. This car was a 6cyl, but I have another 6cyl without those holes. I have no idea of what was on the car originally. It is a X11. I guess some plugs would be proper to use then if yours had them originally.

My factory-AC car has one of those holes in the center.

Those holes are NOT stock. My 67 has them because it had Monkey Wards AC and I removed it. Neither of my 69's have those holes, ones a BB and ones SB but neither has AC. Fred I'm pretty sure your car should not have that/those holes. The BB has the SB heater core holes and thats it.

My 74 Nova, which shares the same firewall, also has only one of those holes, and it was also factory-AC.
