As mentioned above there is a pin that sticks up out of the spring pack that engages a hole in the shock mounting plate on the bottom and with the spring perch above to center the axle. If your lowering block doesn't have a matching pin and socket then yes your rear end can be out of alignment. If it is then your car will not track in a straight line for the same reason that turning your front wheels turns the car.
Worse yet is even if corrected by taking it back apart and moving the axle where it needs to be: without that pin to prevent movement, it will get knocked back out of alignment just by driving the car (pot holes and scrubbing curbs).
