it's actaully easier than you think.
Bring a piston up to TDC. You can use a dial indictor to be sure, or just kinda "feel it."
Then lay a straightedge across the deck, over the piston. It'd important that you check above the pin, front or back of the piston, not a side.
Then just see how much feeler gauge you cen put between the straightedge and the piston.
That's your deck ht.
