I have no idea what you're measuring but a few quick thoughts:
1. Verify the foot of your indicator is tight, sometimes they get loose
2. Verify the mag base or whatever you're supporting the dial indicator with is not moving at all
3. Verify the indicator foot is oriented such that the foot moves normal to the surface, or perpendicular to the plane it's contacting; if it isn't you're inducing what's called cosine error
