I am in the process of replacing the Inner and Outer WW, Trunk Floor , Frame rails ,and Full Floor.

The Question is do I assemble the wheel houses ( Inner & Outer) before installing them to the car or do I install them separately

I did this-

1- Full floor
2- Trunk Pan
3- Frame Rails (take your time, use the Fisher body specs)

And now I am doing inner wh's (mini tubs) and then outer wh's. But, I am also doing full quarters so the wheelhouses are easy.

Since it sounds as though you are saving the quarters, replace the trunk pan assembly first w/o the frame rails or wheel houses. Next the frame rails should be mounted and welded to the floor trunk pan, and tail panel. Then the wheelhouses should be welded together and placed properly in the rear. With the rear end being rigid once again, you may then remove the entire floor for replacement. The only thing that you may really fight with is shoving the wheelhouses into their position, you will need somebody to pull out on the quarter as you must shove them into place. That is the method that I have done successfully.
