Look at reply #3 and the picture of how another fit and the comment by tp-smith :


If you feel the fit is off, then is it just the frame rail, or just the floor, or a little of both ?.

I've seen some lips of stamped vehicle parts that the spot welding tongs look like they had a heck of a time pinching the lips together to get them together to then put in a spot weld.

Make a template and compare the bends of the two frame rails. Should be the same…
 
I used to have a build thread that documented the problems that you are experiencing. The thread is still there but the photos are gone. You have to click on the photo links to see the images. Post #33 has the floor pan installation. A few posts later, is the frame rails and trunk pan.

I would not weld the frame rails to the trunk pan first. Align the frame rails, then make the trunk pan fit the car.
